Terrence Jones led TNT with 26 points, 13 rebounds, eight assists and five blocks.
Paul Lee came off the bench to lead the Hotshots with 23 points.
Magnolia will advance to the quarterfinals with a four-game losing streak against longtime rival Barangay Ginebra.
